It’s not only that the family has “chosen” to wed siblings as a rule or edict of some sort, in a few of these scenarios it was siblings CHOOSING to wed each other of their own volition as well.

Danys passion through the entire series is to become Queen of the seven kingdoms. Whether or not Jon's reveal will cause conflict will depend on whether Danys genuine reason for wanting it was to claim her birthright as last heir, as claimed or if she actually was power hungry like everyone else the whole time (or evolved to that overtime) her reaction will be very telling.

I think that Jon and Dany will have drama over the reveal but the pregnancy will bring them back together and i don't think the heir to the throne will not become a problem because Jon is very honorable person and he bent the knee to her. I definitely believe they will have a child together because this is the hope part of the end of the show but i would hope both Jon and Dany survive and be co rulers of the realm together…i know most prognosticators believe one of them will die or even both will die.
