When you mention Varys in the final scene, in the flyover of Dany's fleet, there are ships belonging to House Martell (look for the Sun and Spear), and I would assume that there are some flying Tyrell colours as well, though I didn't see any.

Rhaegar was married to ilya Martell but Rhaegar was in love with Lyanna. So Jon doesnt have the Targaryen last name because Rhaegar and Lyanna were not married. He is still a bastard 😛
