I think it was actually Eddard who sent the letter to Stannis, because when he found out all Cersei's children were Jamie's, he established that Stannis was the rightful heir.

In the books Stannis had Jon Arryn (the Hand before Ned) investigate it. Jon send him a letter saying that they were bastards and then was murdered.

Well comparing her to the one in the books… Cersei is actually quite mellow in the Tv series but Cersei was really nasty even before in the books. Remember the twin bastards, he fathered in Casterly Rock, they killed the twins and sold the mother to a slaver… now that's harsh and seeing Jack's interview… he really is a king without limits so he would do it with or without his mother's approval.

It could be that Joffrey made it known to Cersei that he wanted it to happen, and then she gave the "official" order – any such orders come from her anyway, until Joffrey is of age to rule. I'm pretty sure we don't know the details of what happens in the book either way.

Don't worry the discrepancies aren't that obvious… well aside from Ros who isn't in the books, and Robb having his romance with Jeyne they actually followed it quite well. I really suggest you read the books, its still way better than the TV adaptation.
The author himself is prone to having things changed for the series. I've got to get the books and see how it originally all went down.

Interesting… in the books wasn't it Cersei Lannister who ordered the bastard children of Robert Baratheon to die but I guess they changed it to to show how crazy Joffrey is and that deep down he knows he is born of incest…
I think I read that they were 16, and as you say they're spread through the whole realm, I think they took the freedom to put "more" bastards in King's Landing so the point of why they kill them was clear to see to the TV watchers, it's just a TV production trick.

I love the cersei little finger scene because it was so unexpected but they really chose the wrong character for it. That totally undermines the little finger established so far and in the books. He plays the game and no one suspects him, he doesn't openly threaten powerful people before he can get rid of them.
