You seem to be forget the fact Reed and Crannogman believe in Old Gods and he actually went to Isle of Faces to search for the Children and stayed there during the winter, why would Howland suddenly change religions?
Well we obviously know this was never true, but how can any of you say that the High Sparrow, who clearly appears to be north of 60, could be around 40, which was Ned's age.
Before you say "well Howland probably wasn't the same age as Ned, he was older", consider the fact that Jojen and Meera are fucking children. Neither of them are even in their 20's (Maybe Meera? probably not). Do you think Howland was 20 years older than Ned in that Tower of Joy scene and had a child when he was in his forty's?
Even if you do say yes, it's a dumb theory solely based off the huge age difference between the sparrow and Howland Reed.

If Howland is a greenseer (and maybe a warg), what if he can manifest in places as Bran has in the show? I understand that his powers are probably not as strong as Bran's, but what if the High Sparrow is his own person, and isn't Howland, but just as Bran made Aerys mad (supposedly by hearing whispers), what if Howland has manifested in the mind of the High Sparrow to believe what the Lannisters and the Freys were conspiring was evil and has set upon himself to bring them down a peg? Just a thought.

Howland Reed would not arm the militant faithful of a foreign faith in order to put Jon on the throne. Jon follows the old gods like HR does so why would hte militant faith support him? The High Sparrow wouldn't be able to control his people if he turned out to be a fake. Way too far fetched, this one is.
It is pretty obvious, that Howland AND Jojen and Meera know that Jon is Rhaegar's son. This one chapter in Feast where they tell the story about how Rhaegar came to notice Lyanna at the Harrenhal and how they consistenly keep asking, if Bran really didn't know the story makes is clear.
However they are reluctant in telling him the truth, which could make them as reluctant when it comes to their father's plans, but I would still ask why. There is no reason not to tell Bran, especially because he will know, eventually.
You said that the Weirwood on the isle of faces is the most southern Weirwood but there's one under castlerly rock…

You shouldnt talk about the R+L=J as if it was fact. it is highly unlikely he is the son of rhaegar and lyanna. It could be many other things too. in fact the most likely parentage of jon is actually waved in front of our faces in the books. Jon is said to look like Ned Stark and not Lyanna Stark and not Brandon Stark. Alot has to do with genetics here. If jon was the son of rhaegar then that would mean he would have white in his hair. Take the dayne`s for example who does have targaryen blood. most of them have white in their hair. Then again the daynes can have black in their hair too. The most likely parentage to jon is either Ned and Ashara dayne or ned and a common woman. Its all in the genetics which is implied again and again as being important and jon just doesnt match the genetics of Lyanna or Rhaegar. Plus george doesnt want readers to see events coming. He want to surprise you and what better way than to just wave the truth in front of us, then make us believe something else so fiercely and finally revealing that the first info was the correct one. That is how he writes.
