1. Lyanna did not have red hair. She had black hair. It is a dominant Stark trait. Red hair is the Tully's, which is part of the reason why Sansa and Robb have red hair because their mother is Catelyn Tully.
2. Rhaegar's own daughter with Elia Martell had the Dornish look (dark hair). There are at least 11 known Targaryens who did not have silver hair/violet eyes. I don't know why you're under the false impression that ALL Targaryens must have these two features.
3. You even use pictures in this your own video showing Lyanna with dark hair, so I remain confused as to why you think she has red hair.
As I just rewatched season 1 episode 1, I discovered another clue that at least R+L=J is true.
When Robert Baratheon tells Ned that there is no single Targaryen left in Westeros (The scene when they are in the tomb under Winterfell), Ned looks at his feet while confirming it.
Earlier that episode, there was this conversation between Bran and Cathlyn (Just before Robert arrived in Winterfell):
Cat: You know what?
Bran: What?
Cat: You always look at your feet when you lie.
Maybe I'm overthinking it a little, but it stuck in my mind 🙂

I've always found the best way to explain why there are inconsistencies is to have magic be involved.
In the books it's said that he and Arya are the only children of Ned Stark that look like their father. Ned also says to Arya that she looks like Lyanna when she was her age. It fits …

So in movie he have light eyes, but in real life he have dark… probably Kit is wearing some sort of lenses, wich he does not wear all the time in show.. i have noticed that his eyes in the show are sometimes lighter sometimes darker..
