A completely farfetched theory,but maybe Mr.Afton killed off his wife,and probably preserved her in Ballora. Maybe she didn't approve of Aftons work because of course he would've told her,maybe not the true motives but still. She didn't agree an tried to find some way to cope,so she found someone else,who could probably be the Puppet,to cope with and maybe he was there for her. When Mr.Afton found out he probably assumed she was going to tell the world what his true motives were and he killed off them both. He probably had a son who would turn out to be balloon boy an maybe Mrs.Afton brought him around her cjildren,which is probably why the youngest son is scared of him. Mr. Afton probably killed all three but decided to preserve his wife in Ballora. However the Man and his son would turn out to be Balloon boy and the Puppet. Which makes a reason why the puppet and balloon boy are out to get you. In the next theory you saw that Mike looks just like his father,therefore they could easily be mistaken as each other. It is a very farfetched idea but I am just throwing a bone here.

I think I have a idea for balloon boy I believe that he was rented or taken from sister location and that would explain the tiny toys like the one baby's control room and it kinda looks like a modified male baby and one more thing that it would explain why BB has no recording because it isn't really theirs it's borrowed from sister location But hEY tHAts jUsT A GamE TheoRY.
