Starks marry uncles, aunts and first cousins shown by their history in which the previous sansa stark marry ' her uncle
He will get her pregnant and they will marry …because he doesnt want his child to be a fatherless bastard
Well, if we're looking to the books for guidance, it's not clear at all that 'avuncular relationships' are frowned on in the North. We have at least two accounts of Stark ancestors marrying their uncle and half-uncle respectively.
However, I think D&D will want to make some issue out of this for general audiences. If Martin has intended for both Jon and Dany to remain an item and perhaps even survive to the end, that would be a difficult sell on screen. They'll be forced to take the same route as the book but they may write in some conflict.

Once Dany finds out that her whole family was killed because of his Mother and her Brother, she may blame Lyanna and by default Jon for the slaughter of her family. This may cause a huge problem when she finds out about this situation.
Jon would marry Dany if she becomes pregnant because he is so loathe to producing a bastard child, due to his experiences as a bastard.
