I think the thing about Khal Drogo with Deanery is that he like people who never give up and willing to fight for what they believe in. The Targaryens are not commoner, so I think he do know who Daenery is, and also the situation she was in. It's kind of obvious that he has been observing her since the first day, not just her looks but also her mind and her character.

He knows what people in seven kingdoms think of the Dothrakis, so for the Targaryens to come this far, it's a new low.

But unlike her ''whining & bitchin' brother, Daenery adjusted herself to the new surrounding (living with 'the savages' Dothrakis) and move on with her life, and yet she still keep her eyes fixed on her ultimate goal.

I think he knows this, and like the audiences, he admired her and he loved her.
